I understand what you are saying WRT the alternator control loop.  Also,
the relay system on-board my puller will protect against discharge of
the trailer's batteries into the puller's due to higher voltages
generated by the alternator.  

The reason I wanted to use an isolator is to avoid the situation where
one battery discharges into another.  Is this not something with which I
should be concerned?
