[VAC] Water stained subfloor

Ken, my hired helper, and I are getting into the nitty gritty work and have
serious questions. Tore the carpet out today and in the front where the couch
was, the plywood subfloor has old water stains and is mildewy. The exterior
in that area shows caulking so must have been a leak there at one time. We
were going to pull up the floor but it looks like the flooring goes under the
inner wall. Does it typically? If so, we don't want to mess with it. I read
on this list that people use Git Rot to seal floors like this. Correct? Third
question: What is under the floor in the front couch area of this '71 Safari?
Because the floor is nailed down I assume it's nothing we need access to
although I can't be sure since the former owner revamped everything. 4th
question: should we use vulkem 616/631 to cauk openings inside--by the wheel
housing and various other places where critters might get in?
