I think the Bowen you are talking about looks like this:

If so, you actually leave the whole exterior of the Bowen shroud in
place, remove the cover & flange from the Atwood, and install the HW
heater behind the shroud bolted to the floor.  The Atwood still vents
through the Bowen shroud, and you can light it from the Bowen access panel.
